What do the colored gems (red, yellow, green) on Equipment mean?
The colors of each slot on a piece of Equipment denote the strength of its effects (slots 2 and 3 can be unlocked via upgrading).
Starting from the weakest effects, the order of colors is "green > yellow > red", with red being reserved for only the strongest effects.
Plus, each piece of Equipment is given a rank in accordance with the combined strength of its 3 slots, ranging from "F" for the lowest rank, all the way to "Z+" for the highest.
When upgrading slots 2 or 3, their effects will not change by a set amount, but will instead either increase or decrease to a value within a predetermined range.
Even if you are unsatisfied with the effects in slots 2 or 3, you can use Slot Removers and Chrono Crystals to reupgrade as much as you like, so be sure to give it a try.
